Multiple issue and error fixes.
This release fixes an issue where some variants were being incorrectly called when using many cores in parallel.
This release improves the way that reference genomes are handled, to make more robust for non-human genomes, and to error-check mismatched references.
This patches some issues with the previous release for BITS, including removing a debugging print statement and updating the VCF headers. This version also improves de-duplicating SVs by choosing the one with higher read support in case of conflicts.
This release contains a number of updates including: -- code base moved from the deprecated SnowTools to SeqLib -- Improved discordant read clustering (read-group aware) -- BFC error correction -- simpler sv and indel scoring
This will also sync with the initial Dotkit release from BITS at the Broad Institute.
